I’ve stripped two of the original Tri-wing (or tri-something, whatever) screws after swapping the shell. Why Nintendo and many other companies want to use these crappy Y screws ill never know. I didn't use the replacement Philips screws that came with the shell, and I should had done that, because I was able to replace two original screws that were not stripped and the replacement screws fit perfectly. You could say they're stripped, but I had the joycon repaired by Nintendo last time due to the same screw issue. Eventually if I keep doing that, I won’t be able to screw it in anymore. Lesson learned. Removed them and never used them again and have still not experienced any joycon drift after doing so on multiple joycons. My suggestion to OP: if the screw is where you want it, leave it alone. They strip very easily and are damn near impossible to remove once stripped. If you're careful, then only one screw will be missing and damage will only be visible from the back. When this happened to me (twice now) I used a dremel tool to carefully saw through the side of the joycon shell and through the entire screw post.
